\## Executive Summary

El Agente Fármaco represents a significant advancement in computational drug discovery by integrating artificial intelligence with established scientific workflows. Traditional drug discovery processes require extensive expert involvement to evaluate and select potential molecules, a task that can be time-consuming and labor-intensive. This research introduces a new AI tool that simplifies these processes by transforming user-defined goals into complex workflows that are scalable and efficient.

The core of El Agente Fármaco is its use of a large language model (LLM) to interpret discovery objectives articulated in everyday language. This allows researchers to communicate their goals without needing to understand the intricate details of the underlying computational tools. The AI then selects the appropriate scientific instruments, analyzes their results, and refines the next steps based on both the target objectives and the user's needs.

A key feature of this system is the Fármaco Atlas, a shared scientific memory that archives essential data such as molecules, their structures, and experimental outcomes along with detailed provenance information. This allows the AI to make informed decisions without having to start from scratch for each molecule. Instead of requiring separate evaluations for every compound, a single request can trigger a comprehensive analysis of multiple candidates, streamlining the discovery process significantly.

In a retrospective comparison with traditional expert-led campaigns, El Agente Fármaco demonstrated its capability by proposing chemically distinct candidates that not only scored competitively in docking assessments but also exhibited higher drug-likeness based on defined selection criteria. This suggests that the AI can identify promising drug candidates more effectively than traditional methods.

Moreover, the research included a benchmark study comprising 22 different tasks, where El Agente Fármaco outperformed simpler tool calls and another AI model known as Codex. It achieved the highest mean score evaluated by models, showing its efficiency while using fewer computational resources. This means that the AI can deliver results with lower processing demands, which is particularly valuable as the scale of data in drug discovery continues to expand.

The implications of this research are substantial. By providing a flexible and scalable solution for drug discovery, El Agente Fármaco could potentially accelerate the identification of new therapeutic candidates, reduce the time and cost associated with drug development, and enhance the overall efficiency of the research process. Its ability to connect scientific reasoning with a traceable record of computational work offers a promising path forward for organizations looking to innovate in pharmaceutical research.

\## Academic Abstract

Computational drug discovery offers a growing range of tools for proposing and evaluating molecules, but combining them and deciding what to do next still requires substantial expert effort. Here, we introduce El Agente F\'armaco, an AI scientist that uses modern large language model (LLM) technology to turn discovery goals expressed in everyday language into complex, scalable computational screening workflows. The agentic harness selects scientific tools, reviews their results, and adjusts subsequent steps to the target and the user's objectives. Our approach centers on a shared scientific memory: F\'armaco Atlas, which stores molecules, structures, and results together with their provenance -- a record of how they were obtained. The agent uses targeted database queries to retrieve the evidence needed for each decision. A single request can launch calculations for an entire collection of molecules, without requiring a separate LLM decision for every compound. This design limits the information the model must process as screening collections grow, while keeping the underlying results available for inspection and further analysis. The integrated tools support molecule generation, prediction of binding and molecular properties, and searches for compounds available for purchase. In a retrospective comparison with an expert-led campaign, the agent proposed chemically distinct candidates with competitive docking scores and higher calculated drug-likeness under explicitly imposed selection criteria. In a 22-task benchmark against plain tool calls and Codex, the agent achieved the highest observed mean model-judged score, with lower median cumulative token use and peak context. F\'armaco provides a foundation for flexible, scalable drug discovery workflows that connect scientific reasoning with an enduring, traceable record of computational work.
